The association, which campaigns on behalf of pubs up and down the country, said that Rob Hayward would be released from his role with immediate effect.
However, Hayward will help the BBPA make the transition until his replacement is announced.
In a statement Hayward said that now is the time to leave in order to pursue his political interests.
The BBPA added: "During his time as chief executive, both the association and its membership have been through an unprecedented period of change and Rob has played a significant part in both the internal development of the BBPA and its relationship with Government and other key stakeholders.
"The BBPA would like to place on record their thanks for his contribution to the success of the Association and wish him well as he embarks upon this new challenge."
